Nachoyah Shrine is located on the northern part of Great Sky Island, near the Room of Awakening fast travel point.
To get to Nachoyah Shrine from the Room of Awakening, you need to use the climb ability on the stone platform near one of the mill wheels.
Then you have to play with the recall ability on the two mill wheels to cross them. After getting to the other side, go through this cave tunnel to reach the Nachoyah Shrine entrance.

How To Complete The Legend Of Zelda Nachoyah Shrine Puzzle
Nachoyah Shrine mainly focuses on the use of Recall ability at the right time, and we will.
Go down the small steps on the right and wait for a raft to come near you. Once it’s close enough, hold (L) and select that Recall Ability to stop time.
Then select the raft and press (a) rewind and let the boat go the other way. You have one second to jump on the raft before it starts moving.
It also works if you first jump on the raft and then rewind it. It’s up to you.

Wait for the raft to fall off the waterfall, jump on it, and then use the Recall ability to rewind it.
